Ok, so this isn't the same issue as when people were saying that render is quieter than live right? I just did three tests. Live readings, realtime bounce and offline bounce. All three gave me the same levels.
Unfortunately, I do not understand your test results (or due to my poor English your description).
Does this mean, that your levels are the same on both channels when you identically rebuild my test setup? Are you really unable to verify the -12 to 13 dB loss from Ch.1 to 2?

Bias amp 2 is definitely putting out less than bias amp 1. But since I don't know where in the world zero is supposed to be in bias amp (either version), I can't tell if its actually wrong

The Input Level between Amp 1 and 2 are identical , it's the dB scale that differs.
Let's say, there's no specific dB scale in BIAS Amp1 , where you can see the dB meter in Amp2. At this point, if you feed a same Test Tone into Amp1 and Amp2, the Input/Output Level on the bottom left bar will look a bit different even though the DSP engine receive and transmit the same value. -

The level measurement in the DAW mixer should be completely independent of any db measurement within the BIAS versions. Or am I logicaly wrong, somehow?

By the way, are you able to get the same results through the Standalone version? As I mentioned before, the Input/Output levels between Amp1 and Amp2 are identical, so I was wondering the difference might because of the loudness difference in DAW. Just my 2 cents.
From where should a loudness difference in a DAW come from between two channels?
It's the same input signal (test-tone) applied the same way to two identical channels. The only variable that differs is Amp1 and 2. So I do not believe that the Input/Output levels between Amp1 and Amp2 are identical and it could be testet in your labs easy using the same little experimental setup. I wonder :/But of cause I will try to everything possible into testings (but not sure how to measure the standalone?).

because we don't know where zero is, it could be in a different spot on the two plugins. This is something that may be an annoyance on a DAW, but on the ipad its critical and showstopping. Not being able to just get a vst meter in there means a change in Bias or Tonestack can have HUGE effects to the actual output (which you need to keep ridiculously high, as most of these iOS interfaces don't have much output volume to drive the following gear.
